As of version 1.80 Milkshape 3D has native Collada support. Animations are not yet currently supported however it is planned in a future update. There are no known problems with the Collada exporter for Milkshape.
Milkshape 3D does feature a native FBX exporter which can be used to import skeletal animations into C4. The Autodesk FBX converter can be used to convert FBX files exported from Milkshape to Collada, which can then be used with C4.
